this box used to be a wig wag? Sure looks like it could have been. Appears it may be being used for something else now as there are still wires going to it.

Might have been used as the relay case for the old signals and is currently used as a disconnect for the current relay case?

Speaking about odd signal placement, I found this one that is a bit weird.

One signal is positioned so the gate blocks 2 separate lanes when it comes down. So basically this is a 4 way intersection, but it only has 3 gates. Never seen that before.
