So they planted a tree in front of the signal...

The tree grew & blocked the lights (I guess). Rather than chop the tree, the lights were stuck out on an extension, and raised high up the mast.

Guess what? The little tree grew more. Cambridge MA

I don't think it was done like that because of the tree. More so because of the building. It is the same way on the other side of the tracks.

Plus, there's cantilevers at the crossing, so I don't think there'll be any incidents related to people not seeing the flashing lights.

I agree, it appears that the signal has much more than a tree blocking the usual lights. We have a similar situation with a stop sign on a four-lane road here. There are utility poles lining the curb so for the flashing red light over the stop sign, they have it stuck out towards the road a bit to make it more visible.

On another note, the road next to the cantilever with the offset lights is Medford Street. Interestingly, it has a bit of a awkwardly positioned lights on the signal to the left, and a very faded pedestrian gate.
