I've been on the one at Six Flags New England. It was pretty fun.

I've never heard it like that. I've always heard "Six Flags new England". Same for the rest of the country - just the theme park name and the city it's in. Never heard of "over" a city.

The one here in D/FW is indeed called "Six Flags over Texas". It is the original Six Flags theme park, and it is named after the fact that Texas has been a part of 6 different nations during the course of history, thus six flags have flown "over" Texas. The six Texas flags are:
1) Spain 1519-1685, and 1690-1821
2) France 1685-1690
3) Mexico 1821-1836
4) Texas (independent republic) 1836-1845, this was the "Lone Star" flag that is still used as the state flag today. Also Texas is the only state whose state flag can fly as high as the US flag, since Texas was once its own independent country.
5) Confederacy 1861-1865
6) United States 1845-1861, and 1865-present
